There are many. I think that the completed, manga-influenced webcomic Estancia (first page, home page, my spotlight) is one of the most under-appreciated of all.

It's been finished for a few years now, but Unicorn Jelly is a wonderful comic that is almost never mentioned. A really charming and well thought out sci-fi/fantasy comic.

Not Completely Unappreciated
We reviewed Unicorn Jelly in 2003 at Comixpedia. Sometimes after a comic is done and it's good there are new waves of people discovering it - another cool wrinkle of being on the web and always available (never out of print!).

It's one of the best
Heliotrope and To Save Her, which follow up the ideas and universe of UJ in different directions. Her art's developed wonderfully too.
Wonderland

Minus and Jonny Crossbones
Minus and Jonny Crossbones are two of my favorite comics right now, on the web or otherwise. Both of them have elements that are throwbacks to old-school comics, but with their own, unique, distinctly modern flavor. Gorgeous stuff.

Add Shades to the under-appreciated list!
Well, since I'm not the first to do it, I'm going to mention my own flagship comic Shades.
Despite all my efforts, regular readers still average just over 100 a day (and were a lot lower pre-ComicSpace!) Compared to some of the comics that regularly haunt the higher reaches of the top lists, I'd say that was "under-appreciated".
On a less personal note, Elf and Troll is "often ignored"? You should sue, AP! Elf and Troll deserves to be enormous!

Pewfell Porfingles by Chuck Whelon has been around for years and seldom gets any mention. it's a shame.
Elf `n Troll by Me. LOL Often ignored. Perhaps I'd have more fortune if I went all manga-like with this.
Ballad by Deadmouse is one that got some brief attention but I don't see much on this anymore. I'd love to see this in a print collection.

Okay, this'll sound
Okay, this'll sound egotistical, but I've always thought my own comics could use a little more lovin'. Granted, they're still in their first year, and traffic has been slowly increasing, but it can still be frustrating at times.
On the flip side of things, sometimes it's nice to see a brand new comic take off right away. Gotta root for the underdog.
